どちらも英語として正しいんですが"the toxic waste dumped into the rivers by the new factories"の方が英文として自然です。

どちらも英文としては成立しています。
ただ日本語文のニュアンスにより近いと言えば
the toxic waste dumped into the rivers by the new factories
の方ではないでしょうか。
