Suppose you assume, as most so-called religious people do, that there is in you, fundamentally, deeply, the essence of reality; and that 『if』, through cultivating virtue, through various forms of discipline,control, suppression, denial, sacrifice, you can get into touch with　that reality, then the required transformation will be brought about.

　この文章の大意はわかった（と思う）のですが、
『 if』　は、ここでどう訳したらよいのか、教えてください。

普通の「もし～ならば」ですよ。

Suppose you assume, as most so-called religious people do,
いわゆる信仰心の篤い人々のほとんどがそうするように、あなたも想定してみてください。

that there is in you, fundamentally, deeply, the essence of reality;
あなたの内の、根本の、深いところに、真実の本質が存在すると。

and that 『if』, through cultivating virtue, through various forms of discipline,control, suppression, denial, sacrifice, you can get into touch with　that reality,
そして、『もし』様々な形の修養、監督、抑圧、否定、犠牲を通じて徳を育み、その真実と触れ合うことができるなら、

then the required transformation will be brought about.
そうすれば、必要な変容がもたらされることだろうと。

副詞句的な部分を省略すると以下のような構造になります。
Suppose you assume <that there is the essence of reality in you> and <that if you can get into touch with that reality then the required transformation will be brought about>.
ふたつの<that...>は同格でassumeの目的語となる名詞節です（後者はさらに副文と主文にわかれています）。Suppose you assumeのニュアンスはよく解りませんが、supposeを命令形で言いきって、「～と仮定して（考えて）みてはどうだろうか」という言い方があるようです。assumeはsupposeと意味が似ていますが、「（この場合宗教的に）当然のこととして推定する」と言うニュアンスもあります。結局、「あなたが、２つのthat節を当然のことと考えた（考えるとした）場合はどうだろうか」といったような意味だと思います。

細かい語彙は抜きにして，こういう英語は私にとっては何のつっかえもなく，
すーと前から読んでいけます。

asuume の後の (that) 節内で，
that S V, and that ときて，もう一つ SV が続きます。

ともに assume の目的語です。

その後の that の後で単純に SV と来ずに
if S' V', (then) S V という「もし～ならば，～」という if でつながれたものが
that の内容になっています。

複文の中に複文がある，こういうこともあります。

さらに if, thorou ～（挿入），同格的に through ～, と２つ挿入されて
you can get ～の部分が if とつながっています。

if you can get ～, (then) SV.
この then は if と対応し，「もし～なら，（そうなら）～」
という感じで，if 節の切れ目を明確にする役割を果たします。

ということで，普通の「もしも～」の if です。
